First, Shanahan confirmed the report that right tackle Mike McGlinchey is out for the rest of the season due to a quad tear. He will require surgery.
Wide receiver Mohamed Sanu is dealing with a knee sprain and will "be out for a while."
"We're still evaluating exactly what it is, so I don't have the information yet, but it won't be any time soon," Shanahan added.
Safety Tavon Wilson suffered a foot injury and is "most likely" headed to injured reserve.
"Still undergoing tests to see exactly what it is," Shanahan said.
Cornerback Josh Norman sustained a rib injury and will be limited this week. Another corner, Dre Kirkpatrick, who replaced Norman in Sunday's game, is dealing with an ankle sprain and is considered day-to-day.
Shanahan added that there is no timeline for wide receiver Jalen Hurd (knee) returning from injured reserve. In fact, the coach said he is not expecting Hurd back this season.
"Yeah, we tried to give it some rest, but things keep happening, and it's not getting better," Shanahan said. "We have all these timelines on it, and we're not meeting those deadlines. It's not healing the way that we want, and I don't know for sure, but just looking at how it's gone, I don't think it's going to heal fast enough this year for him to help us."
San Francisco made Hurd a third-round draft pick in 2019. He has yet to appear in a regular-season game with the team.
Defensive end Dee Ford landed on injured reserve over the weekend. The coach noted that Ford is on short-term injured reserve, giving the impression that the 49ers hope he will return this season.
"It's the same thing, as usual, guys," Shanahan said. "Dee's just dealing with that back. We're not sure [how long he will be out]. ... We don't know whether he will be able to be back in three weeks. It's day-to-day with that stuff. We know it's at least three games, but we'll wait and see after that."
Shanahan said there is an "outside chance" that Tarvarius Moore returns before the end of the season. However, he admits to not receiving an update on the safety in a while.
