Quarterback Troy Smith was 16 of 31 for 148 yards and an interception. Running back Frank Gore was only able to gain 23 yards on the ground.
The shutout was the first time the team had been held scoreless at home since 1977.
The 49ers missed a chance to gain a game in the NFC West with every other team in the division losing today. San Francisco remains two games out of first place.
Next Sunday, the 49ers will face the Arizona Cardinals at the University of Phoenix Stadium.
