Exactly this. This is similar to the SMU Death Penalty in which, the Mustangs got caught paying students on multiple occasions and were told to stop but they did not. In this situation, the Saints were told to stop their Bounty program on multiple occasions, going so far as informing the owner and nothing was done about it. So they made an example out of the Saints.

its been reported that this year of his contract just wont count. so if he had 3 years remaining on his contract, he will have 3 years remaining when he comes back.
