In business, if there are strong clashing personalities it doesn't take much to know you want to move on. Usually, even if the current slip to lower success seems like there could be a rebound, a rebound is actually not likely. Once differences in approach come to the forefront even a sincere effort to work through it to return to form has a low percentage of occurring simply because the strained relationship will always persist in causing distrust, double guessing, petty arguments, etc. IMO this would not have got turned around with the same people involved even if their efforts were sincere. An uncomfortable work environment to the degree this became is not a productive one. Better to part ways and move forward with a new atmosphere clear of the tension, distrust, angst, disagreements on approach, etc. I don't see how the relationship could have got better. And that goes for the three men involved across the board (York/Baalke/Harbaugh) - I don't see ALL of them re-adjusting to make it work (and more than likely none of them could have adjusted accordingly to make it work).
