Which basically means Shanahan brought him to the Niners. Which is basically the HC/GM team They said they were going for to begin with.
The name is a shock (and the FO structure is gonna be different than in recent years in SF), but it's exactly what they set out to do.
Now, if Dominik never gets hired as the head Personnel guy, then fine, something is amiss. But fans wanted a "football guy" like Young at the top to be the barrier between the HC/FO and ownership. Well, they got that guy in Lynch.
Which side is Marathe, FO or ownership?
Ownership. Except when contracts need to be drawn up.

Not as much as it would have if he was the guy running everything. His job(if he is in fact the guy) will be focused pretty much exclusively on personnel and won't entail any of the other responsibilities that a GM typically has.
