I am Kyle Shanahan's biggest supporter. I will continue to be because the man will eventually take us to a Super Bowl and win it. But no coach is perfect. Bill Walsh wasn't. He made his share of mistakes. I think Kyle Shanahan made a few that he will regret.
1. He should have challenged the Devonta Smith catch. I know Kyle is loathe to blow timeouts unless it's a sure thing, but sometimes you have to roll the dice and pray it doesn't come up snake eyes. I know his excuse. He didn't see a definitive replay. Neither did fans. But we saw enough to at least question: "was that a catch?" That was the first sign. But the second sign, which he should not have missed, was the Philidelphia offense scrambling to get a snap off before Shanahan could toss the red flag of replay. That sent a message that Jalen Hurts wasn't sure that Devonta had caught that ball. Kyle really should have reacted to that. Bottom line? Kyle should have thrown that flag. You can't always wait for the right replay to roll in, and this one was BIG. It would have given the 49ers a fourth down stop. More importantly, the Eagles don't score that opening TD.
2. Protecting Brock Purdy. Yes, I know that Kyle had faith that a backup tight end could provide more than 1.5 seconds of pass protection. I know he had faith that a backup tight tend could stop Philidelphia's best pass rusher. But, his faith was misplaced. In the first couple of games that Purdy played in, Kyle rolled the kid out to the right or left to protect him against a pass rush that wasn't nearly as ferocious as the Eagles rush. Why he didn't choose to do this during the opening series of the game concerns me a bit. Perhaps he saw a sign on film that the Eagles would have sniffed out the move and Brock would have been creamed? Point is, I don't know. But, what we as fans now know is that Brock needed that extra bit of protection. He didn't get it. Instead, Brock got creamed and his elbow was turned into the consistency of oatmeal.
Those two plays alone killed any hope the 49ers had of winning this game. Both came very quickly. I know Kyle won't say it. But, as time goes by, I think he will come to regret the moves he did not make.

Dude has gone to 3 NFC championships and a Super Bowl with Jimmy G, injured Jimmy G, and Mr. Irrelevant.
I have some criticisms for his decision making in staffing the QB position, but absolutely zero from a coaching standpoint.

Swallow your pride say you F*cked up then hire some guys to help you.
Get a guy to call timeouts and do game management calls (kick FG, vs go for it on 4th, when to onside kick, when to kick out the back of endzone, when to use timeouts etc...)
Hire another guy to game plan against specific teams and players each week (we're going to attack corner xxxyyh because he can't cover the slot, we're going to use mason and run him left because left side can't handle backs weighing more than 220, etc...)
Then hire another guy to check the play selection each week and tailor to each teams defense (maybe we shouldn't put long developing plays against teams with good pass rush, maybe we should not have the backup tight end block all pro pass rushers, maybe you run behind Trent instead of mglinctchey because he's struggling etc...)
It's arrogance and narcissism that keep him from just delegating the work around.

Why laugh, Kyle is arrogant and close-minded and needs to get humble .. he was out-coached in every facet of the game today

This is NT and those accomplishments are looked down upon here for some reason.

Great move to put your backup TE on their best pass rusher. Just brilliant. Get 2 QB'S knocked out of the NFC Championship Game

Heard that Kyle is working on his autobiography. It's titled "The art of the choke, take no responsibility".

I swear some of you would rather go 0-17 every year than have a chance in the playoffs and lose because a great coach can't pull another miracle out of his ass when he's lost every competent QB on the roster.

When you lost every competent QB on the roster because of your horrific blocking schemes. Time to move on. We need a real head coach. A big time choker. I'm done with this guy.

We should promote Kocurek and go bludgeoning again.

Easy to be out-coached if your No1 QB has smashed up his throwing elbow and the back has been dropped on the head.
The big lesson here is much more effort needs to be made in improving pass protection. Purdy should never have been hurt, same with JG. Lance should never have been run up the middle.
A big reason why Kyle is the QB Killer is he does not do enough to protect his QBs. Four out this season is not a fluke.
