I don't think he has ever had a problem with it. You watch his interviews from last season when he talked about being used as a running back and his face would always light up when talking about it. That being said, I don't think using him so much as RB is the long-term plan. I think He was only used like that as much as he was out of a necessity rather than that being his ideal use in this offense.

Agreed.
I'd still prefer to see him used solely as a receiver and save those jet sweeps for when they're needed most. Hopefully the run game is clicking on all cylinders this season so we won't see Deebo used in that capacity as much.

Kyle Shanahan said there were no requests made of him about Deebo Samuel's usage through the course of the contract negotiations. Shanahan and Samuel talk regularly and they appear to be on the same page when it comes to that subject.
