Were they deep thrown balls or short to medium thrown balls with the YAC included?

PFF's version of deep ball passing is passes that traveled 20+ yards in the air (from the LoS).
The post you are linking here from FantasyPros has a bunch of different numbers in the chart. It includes air yards, however the passing interval numbers (10+, 20+, 30+, 40+, and 50+ yard passes) include yards after catch. You can verify this if you like (I did).
The reason Brock lead in AirY/A is because he dominated in the intermediate range of the field in our offense. He was exceptionally efficient in this area. CM explained this very well, and I have tried to already in the past.

So Brock throws good short to medium passes to All Pro players who then proceed to break tackles and make him lock good as YAC is included in the analysis of wether a pass is short, medium or deep.

What is the evidence that he wasn't at the top for passes that traveled over 30 or 40 yards?

What is the evidence that he was? People don't track these numbers as far as I'm aware. People properly evaluating QB's look at film in the first place.
i can however tell you he wasn't at the top of passes that traveled 50 air yards because he completed zero of them in 2023.

Where was Brock rated with passes when the secondary was back defending in 3rd and 8 or longer? I reckon Brock got picked off a lot in those circumstances.

Relative to the rest of the market I think that deal would be a good one for both sides, tbh. Brock doesn't illicit ooh's and ahhh's from the fans with his physical traits but he is a very good quarterback. He isn't any worse than Jalen Hurts and Philly seems to be doing just fine. SF management needs to focus on a lot of things, but finding a new QB isn't one of them.

The Jaguars and Cowboys don't fail because they have high priced QB's, there are far more issues involved there. Only poorly ran franchises seem to use "we suck because we pay our QB a lot" as an excuse.
Exactly, Cowboys are a cluster cluck up and down and I am not upset about it. Jags..not so great either and they have Overrated Pantene Lawrence, I rest my case.

I mean, since a lot of posters seem to disregard the reasons as to why this could be the case, the only logical conclusion one could make is Brock just forgot how.
Defenses do tend to adjust to relatively new players. That seems logical as well.
Is that the main reason you think Brock's numbers were worse this past season than 2024?

It's not logical to conclude "defenses adjusted" is the reason his deep ball accuracy wasnt as good though.
That's too much of a 1:1 causation there. There can be a number of factors,...and defensive adjustments to a 2nd-yr starter can certainly play a part of it. You try to take away a player's strengths.
Maybe you all the film from the whole season, though. What did you pick up?

The thing that scares me about that article is that it was written when we were 2-2... and Brocks talking about how teams are playing us more man.... and they have to be ready for that and adjust. Well the rest of the season teams were playing us man (besides the Bears)...
so what are we relying on next year? That CMC will make a difference (which he should), but what if he gets injured again? What if Aiyuk isn't ready early in the season...or struggles early on. Will the season once again be over? Or us barely getting into the playoffs?
I would hope the Offensive Genius would scheme up plays to scare off defenses from playing us man... but that didn't happen this past season because teams kept on doing it.

Like the addage goes... once a great "deep passer"... always a great deep passer.
Be successful for a season and you have nothing else to ever prove again.
