Whats ridiculous is the fans who think they know for a fact what is tainted and what isn't. Baseball history is filled with cheating and uneven playing fields. Thinking the record books were pristine, and then got tarnished by the PED era is delusional. People need to get off their self righteous high horse and get over it. MLB knew about PED's and let it happen. Its official in the books and always will be.

Funny how nobody has any problem with NFL players who used PED's. How many Super Bowls in the 80's and 90's were won with guys who were using drugs and PED's? Nobody whines about those years being tainted for some reason.

Not sure I can explain the phenomenon, but I think there's at least a few factors that contribute toward the sentiment you're describing:

  1. Baseball is America's past time, and the all-time and individual HR records for—whatever reason—hold a unique place in the heart's of Americans
  2. HRs (and I suppose feats in baseball, generally) are viewed as more of an individual achievement, which magnifies the PED discussion
  3. Baseball players don't wear pads. You can literally see their hulking physique. And perhaps more importantly, you can really see it change over time (eg, Bonds and Sosa).

This is also true, though. Nothing is absolutely pure. We see many celebrating Pujols today. But there is always going to be this thread of doubt with him and wondering has he always used? And your right, god knows what some Niners were taking back in the day. I think if you are going to make a stand on cheating it has to be everyone. The thing is, we allow wiggle room for "our guys or teams", don't we?
